What kind of mod are you talking about? For most maps, such as those easily downloadable from the maps section, you can launch them by opening with starcraft or using the galaxy editor and clicking test document or using the allin1 tool. Maps themselves will refer to their respective mods as long as you place their mods in the appropriate folder, default being C:\Program Files\StarCraft II Beta\Mods.
Where I need to place the .SC2Mod file I created? I try to place it into Mods folder,but properties of game do not change
You need to make sure the map/game actually references to the mod, I cant exactly remember now, but i think it had something to do with the map dependencies.
I created a small mod file with changes of armor icons of protoss and zerg buildings,placed this mod file into Mods folder,but when I started game with Allin1 tool this changes are not works
If you are trying to edit the units of the actual game itself and not your own map, I think you need to edit the already existing mods instead of creating a new one as the game will not refer to any mod placed there unless instructed to.

The /Install Dir/Mods folder is correct
If you playing singel player try using the map editor to open the map. It could be possible the allin1 tool does not support mod files yet.
I started my first map with a mod file and found out fast there a pain in the ass. Im going to finish that mod someday after blizzard makes it easy for end users. Devs should be smart enough to know how to use the mod files. But most users that only play the game are not.
